Winter may be even better than Summer for a holiday in Malta, especially since you are not interested in going to the beach. The temperature is normally pleasant for people coming from countries north to us - though we feel the cold - and when the sun is out you can sit down and enjoy it. It is sunny in Malta for most of the year with spells of wet, cloudy weather. However, you may be unlucky if gregale storms hit the Island when you are here. This will bring very strong and cold winds from the North East with a good amount of rainfall. Storms like these which normally last 3 - 4 days are common during that time of the year.
Another thing to consider is that the islands (Malta and Gozo) are less crowded than in summer which is the main tourist period.
